Development of a machine learning based application for diagnosing autoinflammatory diseases
Diseases caused by immune system dysfunction have numerous complications, significantly affecting patients' life quality. One specific group of such diseases is autoinflammatory diseases, which occur when the immune system perceives certain tissues and organs as threats and attacks them. They are characterized by episodes of fever and high inflammation in joints and various tissues. Early diagnosis plays a crucial role in facilitating treatment and managing these disorders. Several factors have to be considered to ensure an accurate diagnosis. Along with signs and symptoms, comprehensive medical information, and usually confirmation via genetic tests, are required to diagnose autoinflammatory diseases. These procedures require a huge amount of resource utilization and result in prolonged diagnosis processes. In this thesis, we have developed a machine learning-based web application capable of accurately diagnosing Familial Mediterranean Fever (FMF), an autoinflammatory disease, without the need for genetic tests and with a minimal number of features. The process began with data acquisition, followed by analysis and a thorough understanding of the data's specifications and features. To enhance comprehension, data visualization techniques were employed. Subsequently, the data was cleaned, eliminating any noise, and manipulated to facilitate machine learning's grasp of the available data. Also, we conducted an extensive algorithm selection process to identify the most suitable algorithm for addressing the problem at hand. Then, a feature selection procedure was performed to minimize the number of features used for diagnosis. By analyzing the performance of multiple models, we identified the best-performing one, which was employed to build the diagnostic web application. We envision that the application will be helpful to physicians who seek expert consultation for diagnosis, minimizing the reliance on a huge number of patients' symptoms and the need for genetic tests.
Auto-control hyperthermia applications of LaFeSiH nanoparticles with first-order phase transition
Magnetic hyperthermia applications demand precise temperature control within the targeted region to safeguard the well-being of surrounding healthy tissues during cancer treatments. To achieve this objective, a temperature control mechanism can be implemented based on the heating properties of magnetic nanoparticles, which is called auto-control magnetic hyperthermia. This can be accomplished by utilizing magnetic materials that undergo a first-order phase transition around the Curie temperature. LaFeSi compounds, well-known for their magnetocaloric applications, have the potential to be employed as a material for auto-control magnetic hyperthermia therapy applications. However, Curie point of LaFeSi compound is significantly lower than the necessary temperature required to eradicate cancerous cells. In this thesis, we studied on a method to elevate the Curie temperature of LaFeSi compounds to points adequate for inducing protein denaturation in cancer cells through heating, achieved by hydrogenation of the compound. For this purpose, LaFe11.57Si1.43 ingots are initially fabricated using the arc-melting technique. Subsequently, the compounds exposed to high-temperature heating for several days to ensure homogenization. Samples are then hydrogenated under 5 bar H2 atmosphere using a Sievert-type apparatus. Following this, the samples are annealed under vacuum conditions for varying durations to fine-tune the Curie temperature of the compounds. Samples are also mechanically milled to obtain nanoparticles. The Curie temperature is succesfully tuned from 200 K to 341 K by changing the H amount in LaFe11.57Si1.43Hy compounds. The LaFe11.57Si1.43H1.41 samples with cubic NaZn13-type structure, demonstrated efficient heating capabilities. Remarkably, the samples retain 1st-order magnetic phase transition characteristics and cease heating around 50 °C when subjected to an alternating magnetic field. The specific absorbtion rate istherapeutically significant, 10.9 W/g at an applied field of 26 kA/m and a frequency of 300 kHz. Given these exceptional properties, LaFeSiH compounds emerge as promising candidates for deployment as therapeutic materials in cancer treatment.
Packaging planning prediction using multi-class and multi-output algorithms
In the rapidly evolving industrial landscape, Artificial Intelligence (AI) has emerged as a transformative force in various sectors, including manufacturing and supply chain management. Meanwhile, packaging planning is another area that is still open to development for AI. Effective packaging planning is a complicated task to be handled carefully throughout the entire planning process. To solve this problem, we propose a relation-based heterogeneous chain-based multi-output classification model for effective packaging planning in predicting the dimensions and types of packages for each shipment. While conventional regressor chain models typically employ only a single classifier within each chain, our model allows for the utilization of distinct classifiers within each chain. Our model is analyzed on a real-world dataset by employing different multi-output classification algorithms including Random Forest (RF), Decision Trees (DT), and K-Nearest Neighbors (KNN). Experimental results demonstrate that our homogeneous chain-based multi-output classification model, based solely on a DT, and our relation-based heterogeneous chain-based multi-output classification model outperform others, achieving the highest accuracy with an overall accuracy value of 0.98, as compared to traditional multi-output classification and chain regression models. Additionally, our heterogeneous chain-based multi-output classification model, utilizing different classifiers, has the second-highest overall accuracy result among all models and surpasses the overall accuracy achieved by traditional chain-based models.
A Butson-Hadamard (BH) matrix $H$ is a square matrix of dimension $n$ whose entries are complex roots of unity such that $HH^{*}= nI $. In the first part of this thesis, we deal with codes obtained from BH matrices, called BH codes, focusing on their minimum distances. We first consider the usual Hamming distance and find lower bounds for distances of BH codes. Then we turn our attention to homogeneous weights, and search for distances of BH code families under these weights. Next, we introduce the notion of quasi-homogeneous weights as a generalization of homogeneous weights and show that certain BH codes equipped with quasi-homogeneous weights are Plotkin optimal. In addition, we obtain distances of BH codes under certain quasi-homogeneous weights. Our results are applied to determine parameters of $p$-ary codes projected under Gray isometries from BH codes over $\Z_{p^e}$, where $p$ is a prime number and $e\ge 2$ is an integer. In the second part of this thesis, we study quantum stabilizer codes and give two constructions. In particular, we give a constructive proof to show that if there exist a classical linear code $\codec\subseteq\ff^n$ of dimension $k$ and a classical linear code $\coded\subseteq\fff^m$ of dimension $s$, where $q$ is a power of a prime number $p$, then there exists an $\llbracket nm,ks,\delta\rrbracket_q$ quantum stabilizer code with $\delta$ determined by $\codec$ and $\coded$ by identifying the stabilizer group of the code. In the construction, we use a particular type of Butson Hadamard matrices equivalent to multiple Kronecker products of the Fourier matrix of order $p$. We also consider the same construction of a quantum code for a general normalized Butson Hadamard matrix and search for a condition for the quantum code to be a stabilizer code.
Deprem tweetleri üzerinde retweet tahmini
On February 6, 2023, an earthquake centered in Kahramanmaraş killed or damaged many people. In the aftermath of these devastating earthquakes, the efficiency of communication channels in the crisis zone is of vital importance. While a few decades ago there was no indication of the existence of social media, today social media platforms have become people's main communication channels. Twitter, one of these platforms, is widely used in Turkey. Social media provides the opportunity to reach millions of people with a shared post. The amount of interaction a post receives increases the possibility of being noticed by other users on social media. In this thesis, using the tweets posted during and after the earthquake centered in Kahramanmaraş on February 6, 2023, the retweet interaction amounts were divided into two classes. These classes are 'non-low' and 'moderate-high' classes. The data was captured with Python's Snscrape Library as 38 days of data covering February 6, 2023 - March 15, 2023. The following operations were then performed respectively: Tweet text was cleaned. Spelling mistakes were corrected with the python Zemberek Module. Words were parse to their roots with Zeyrek Module. Stop words were deleted. Stop words were deleted. The dataset was simplified and idf values of unique words in the first week tweets were calculated. Unique words were grouped according to their idf value ranges. By adding 400 unique words from different idf ranges to the dataset, 7 dataset versions consisting of different unique word groups were obtained. Among these sets, the word set that best represents the tweet text was investigated. The XGBoost model was used in the analysis. We also investigated the interaction type and class threshold limit that would be the best class label. The best class label was 'Retweet' and the best class distinction limit was observed as 2. The words that best represents the dataset were found to be the 400 words with the lowest idf value. These words were added to the dataset as Binary Bag of Words. Then, classification was performed with various Deep Learning and Machine Learning models. These models are Random Forest, XGBoost, LSTM and DistilBERTurk. The XGBoost model gave the best performance. The results of the XGBoost model are as follows: Non-low class precision 0.75, recall 0.70, f1 score 0.73, Moderate-high class precision 0.72, recall 0.77, f1 score 0.74. Average accuracy 0.7340 and ROC-AUC score 0.81.
A comprehensive analysis of adversarial attacks on spam filters
Email spam filters help detect malware before it reaches the mailbox and are a vital part of cyber security. Machine learning-based spam detectors have also proven to be useful and highly successful. With the advancement of artificial intelligence (AI), machine learning algorithms have become increasingly important and remain largely untested. However, adversarial learning is an important concept where the vulnerabilities of various security systems using machine learning algorithms are investigated and attempts are made to defeat machine learning models with malicious input. In the context of machine learning, including Natural Language Processing (NLP), an adversarial attack involves the deliberate manipulation of input data to cause errors or produce incorrect outputs from a machine learning model. This study investigates the feasibility of adversarial attacks against deep learning-based spam detectors. First, six prominent deep learning models are implemented, and three level attacks, namely character-, word-, and sentence-level, are analyzed in black-box scenario settings. These attacks are evaluated on three real-world spam datasets. Moreover, novel scoring functions, including spam weights and attention weights, are introduced to improve attack effectiveness. Lastly, the impact of AI-generated spam emails is investigated on the deep learning spam detection models. This comprehensive analysis sheds light on the vulnerabilities of spam filters and contributes to efforts to improve their security against evolving adversarial threats.
