Protein katlanması dinamiği: Transfer edilebilir etkileşim potansiyeli dizaynı ve farklı komplekslik seviyelerine sahip yeni monte carlo ve moleküler dinamik protein modellerinin geliştirilmesi

Protein katlanması, biyolojik bilimlerdeki en zorlu problemlerden bir tanesidir. Sahip oldukları amino asit dizisi, zincir uzunluğu, katlı yapı topolojisi vb. özelliklere bağlı olarak, proteinler katlanma kooperativitesi ve katlanma oranlarında saçılım gibi farklı termodinamik ve kinetik davranışlar sergilerler. Bu davranışların anlaşılması ancak farklı karmaşıklık seviyelerine sahip protein modellerinin ayrıntılı incelenmesi ile gerçekleşebilir. Tezin ilk bölümünde, protein içi etkileşim ağlarının, katlanma termodinamiği ve kinetiği üzerindeki etkileri basitleştirilmiş zincir temsilli içeren moleküler dinamik model yaklaşımı ile 13 farklı protein incelendi. Bariyersiz davranıştan , iki durumlu davranışa termodinamik davranışa geçişin dikkate değer bir şekilde ortalama etkileşim sayısına bağlı olduğu gözlemlendi. Ayrıca, önerilen yeni etkileşim düzen parametresi AEEDP, bağsız etkileşimlere ilaveten açısal etkileşimleri de içerisine dahil ederek, proteinin hem kinetik hem de termodinamik davranışların açıklanmasında kullanılabildiği görüldü. İkinci bölümde, tüm atomların temsil edildiği Monte Carlo simülasyon yöntemi için transfer edilebilir etkileşim potansiyeli tasarlandı. 25,801 proteinin katlı yapısı üzerinden veri madenciliği kullanarak, (i) atom çiftleri etkileşmesi (ii) NHO hidrojen bağları, (iii) 7 farklı ardaşık amino asit üçlü terimi, (iv) ardaşık aminoasit dörtlüsü için istatistiksel etkileşim potansiyeli geliştirildi. Atom çiftleri etkileşmelerinde, atomların zincir üzerinde ki bir birlerine olan mesafesi incelenerek toplam çift çeşidinin 195,223'e çıkartılması tartışılmıştır. Monte Carlo simülasyon yöntemi ile modellen iki alpha-yapılı protein ikisi de başarı ile kararlı yapılarına katlanmış, en düşük 2.29A RMSD değerine sahip yapı elde edilmiş ve kooperatif katlanma - açılma geçişleri gözlemlenmiştir. Detection of small organic molecules with three-dimensional biomolecule-based biosensors using bioinformatics applications

Endocrine-disrupting chemicals (EDCs) are an array of compounds, either synthetic or naturally occurring, that have the ability to mimic or interfere with the normal hormonal activity within the body upon exposure. The genesis of these substances is attributed to the consumption of polluted water, inhalation of polluted air, consumption of contaminated food, or exposure to polluted soil. As a result, biosensors have been constructed for the purpose of rapid and targeted detection of endocrine-disrupting compounds (EDCs) in environmental samples. Biosensors employ aptamers, which are biological recognition elements, in their production. Aptamers have emerged as a promising substitute for various applications, exhibiting superiority over numerous biomolecules due to their inherent advantages such as enhanced stability, reusability, artificial synthesis, and prolonged preservation. Aptamer biosensors serve a crucial role in the detection of small molecules due to these characteristics. Due to the intricacy of aptamer structure, their elucidation by conventional methods is extremely challenging. This circumstance has led to the development of three-dimensional aptamer structures based on various models and techniques. This study aims to provide an approach to predicting the 3D structures of the SS-DNA required for this sequence by initially selecting an aptamer sequence showing biosensor properties specific to BPA, one of the endocrine-disrupting chemicals detected in water samples in the literature. The present study aims to elucidate the intermolecular mechanisms and binding affinity between aptamers and endocrine-disrupting chemicals through the utilization of bioinformatics techniques such as molecular docking, molecular dynamics simulation, and binding energies. Furthermore, a comparative analysis of the reliability of different modeling programs and force fields will be conducted by assessing their correlation with experimental results reported in the literature. The results of our study using these computational strategies will provide useful information to reveal the intermolecular mechanisms and affinity required for aptamer-based biosensors and to develop a new aptamer for aptamer-based biosensors in a shorter time and at a lower cost. Design of effective carbonic anhydrase inhibitors by using in silico pharmacophore analysis

Pharmacophore modeling is a successful yet very diverse subfield of computer-aided drug design. The concept of the pharmacophore has been widely applied to the rational design of novel drugs. In this paper, we review the computational implementation of this concept and its common usage in the drug discovery process. Carbonic anhydrases (CAs) are zinc containing metalloenzymes including sixteen different isoforms. These enzymes differ in their subcellular localization, catalytic activity and susceptibility to different classes of inhibitors. The previous studies have also indicated that the CA I and II levels were also higher in several cancer types, such as higher cytosolic erythrocte levels in stomach, prostate, lung and ovary tumors; also in hematological diseases such as leukemia. In addition, CA II has come to the forefront by being expressed in the endothelium of neovessels in some cancer tissues, including melanoma, esophageal, renal cancers. Therefore, it is aimed to investigate and design reliable and potential carbonic anhydrase inhibitors against to multi target; CA I and II by using biological data from our team for treatment of cancer.

Pirimidin halkası içeren yeni n-karboksamit ligand sentezi, karakterizasyonu ve moleküler modelleme çalışmaları

Azot donör atom taşıyan bazı karboksamit bileşiklerinin antikanser ve antiviral aktivite gözlenmiştir. Bundan dolayı hastalıkların tedavisinde kullanılabildiği görülmüştür. Karboksamit bileşiklerin biyolojik aktivitelerinin yanı sıra dentrimer sentezlerinde moleküler reseptörlerde ve asimetrik katalizörlerde kullanıldığı tespit edilmiştir. Bu çalışmada pirimidin halkası içeren yeni N-Karboksamit türevi sentezlenmiş, yapısal analizi 13C ve 1H-NMR, FT-IR, elementel analiz, UV-Vis gibi yöntemlerle karakterize edilmiştir. Ayrıca yapının moleküler modelleme çalışmaları yapılmış ve sonuçlar ilk kez sunulmuştur. Daha sonra, bileşiğin geometrik yapısı tamamen optimize edilerek DFT / B3LYP / 6-311/ ++/ G/ * baz setinde Gaussian09 (G09) yazılımı ile 3D geometrisi hesaplanarak ve elektronik yapısı araştırılmıştır.
