A total of 36 samples of 2n = 54 and 2n = 60 cytotypes of Nannospalax xanthodon, spreading in the Central Anatolia region, were analysed by using ISSR-PCR (Inter-Simple Sequence Repeat-Polymerase Chain Reaction) technique. 112 bands were produced, 101 of which were polymorphic, from optimised 7 ISSR primers ((AG)8T, (GGAGA)5, (GACA)4, (TG)8A, (CAG)5GC, (CAG)4AC and (GA)8AC). (AG)8T and (GA)8AC primers which were from these primers were most informative to distinguish cytotypes by producing bands specific for 2n = 54 and 2n = 60 cytotypes. The genetic distance matrix was calculated using the polymorphism rates determined by the markers provided with the best optimisation. It was determined that the two cytotypes were distinctly separated in the UPGMA (Unweighted Pair Group Mean Average) analysis calculated based on the Jaccard coefficient.
