DNA methylation is an important epigenetic process that facilitates the control of gene transcription activity in eukaryotes. The information about the methylation status of genes provides information on the regulation of the gene of interest. In this study, the effects of methylation which is the most important epigenetic regulation on the genes that are involved in morphine biosynthesis pathway in poppy, (Papaver somniferum L.) plant, which is an important alkaloid source (BIA), were investigated for the first time. P. somniferum varieties of Ofis 1 and Ofis 2 with high morphine content and varieties of Office 95 and Ofis 96 opium poppy with low morphine content were obtained from TMO, and 21 MSAP markers were used to compare methylation levels of them. DNA methylation levels were determined using the Methylation Sensitive Amplification Pol-ymorphism - MSAP method. In the study, leaf, capsule and stem tissues of different poppy cultivars with different morphine contents were used and the role of methylation in morphine biosynthesis as well as their effects on different organs were also elucidat-ed. The results show us that the methylation profile of opium poppy varieties with dif-ferent BIA content is different. It also shows different methylation profiles in terms of capsule and leaf tissue samples of cultivars. Regulators of gene expression influenced gene expression by organ-specific effects, revealed different methylation profiles in our study. The different DNA methylation state may have important biological meanings, especially when it comes to the alkaloid content in opium poppy. The different epige-netic profiles in different organs have shown us that DNA methylation may have an impact on BIA biosynthesis, even more dramatic and higher impact at organ level.
