Heteregeneous computing for multi-phase blood flow simulations

With the advancement in hardware technology, we are able to reach unprecedented computational scalability and performance. Computational Science and Engineering applications now have highly effective computational resources other than CPU clusters. GPUs now have an important role in Computational Science and Engineering applications. In this study we have shown the efficiency of the usage of GPUs in Computational Fluid Dynamics (CFD). As CFD contains several numerical methods to solve Partial Differential Equations (PDE), some of the numerical methods are suitable for the usage of GPUs. Due to its computational architecture, GPUs can provide rather good performance in some algorithms. The CFD software we used for this thesis is OpenFOAM, an open source leading CFD software. As most of the expensive computational part of CFD takes place in the linear system solver, we have used tools such as Cufflink and Paralution which are able to integrate with OpenFOAM and uses GPU only in the linear system solver part of CFD applications. Other than these tools, there is other software called RapidCFD, based on OpenFOAM, that is developed to use GPUs for CFD applications in which GPU does not only take care of linear system solution but also discretization of PDEs and other calculations to prepare matrix system. All these tools have pros and cons as there is not one tool which is better than all, therefore, these softwares are compared in terms of their performance. We prefer to use Cufflink because it is developed for foam-extend which has Fluid Structure Interaction functionality which is sometimes important for some blood flow applications. The main purpose of this study is to make use of GPUs in blood flow especially using two-phase mixture flow approach. Therefore, we have also developed two-phase blood flow model with a specific non-Newtonian model for Red Blood Cells (RBCs) called modified Carreau-Yashuda Model. This realistic model has been established after experimental data for only blood flow, especially RBCs. Eventually, our blood flow model is expected to be used with FSI functionality for the flow in deep veins where venous valve mechanism is present. Two-phase blood flow modelling with the phases of RBCs and plasma is important to investigate the non-Newtonian behaviour of RBCs dispersed in plasma. Eventually, this thesis is focused on the usage of GPUs using OpenFOAM, mainly for the blood flow in deep veins.

Symmetry-adapted perturbation theory potentials for DNA bases

Deoxyribonucleic acid (DNA) is considered as the fundamental structure of life and it contains the all genetic information of known living beings and some viruses. Therefore, DNA is the one of the most important and heavily inspected biological molecule. The diversity it can produce, however, rests upon the combination of the four different molecules; adenine, cytosine, thymine, and guanine. These DNA bases are stabilized by non-bonded interactions, especially with hydrogen bonding and stacking. This unique structure gives the DNA the ability to form triplexes, quadruplexes and many other complex structures. These DNA bases can also be embedded on metal surfaces and the resulting metal-DNA complexes can be used for many special purposes such as biochip sensors, organic semiconductors, and organic photovoltaic tools. In this study, we developed a new force field specialized for adenine, thymine and adenine-thymine oligomers. For this purpose, the first step of this study will be to compare the performances of various ab initio methods for calculating the interaction energies. MP2, SCS-MP2, SCS-MI-MP2, B3LYP-D and DFT-SAPT (PBE0AC and LPBE0AC) was used to calculate Potential Energy Curves(PEC) with Dunning's aug-cc-pVXZ (aVXZ) base sets (X = D, T and in some cases Q) to find the most accurate and computationally cheap method. After this step, acquired results compared with the CCSD(T), which is considered as the most accurate but computationally expensive method. The best resultant method will be used to calculate the potential energy surfaces (PES) and used as an alternative to CCSD(T). As a next step, the resulting interaction forces fitted to an analytical function to develop force fields. Then, the model function was used to perform a global search to find the local and global minima of adenine, thymine and adenine-thymine dimers, trimers, and tetramers by using the one of the most successful and robust global optimization algorithm, Simulated Annealing. Our structure optimizations showed us that the new potential is able to reproduce the 2-D filament structures and some new non-planar adenine, thymine and adenine-thymine clusters. For the final step, we compared the well-known AMBER with our generated force field, for all considered systems. Although AMBER force field generally agrees with ab initio methods and proposed model, it can fail to produce the correct interaction energies for certain cases while proposed model potential performs better. Therefore, we suggest our proposed force field is suitable to perform molecular dynamics simulations of much larger DNA systems.

On the analysis and evaluation of sparse hybrid linear solvers

A matrix is called sparse if many of its entries are zero. Such types of matrices are generated from discretization problems of many fields like numerical simulations, Fluid Dynamics, Graph theory, Optimization problems, Signal processing, Finance, industry, Linear Programming, Electromagnetics, 2D/3D and many other real-world applications. In general, we call a matrix sparse if we could exploit the sparsity of its elements in terms of memory storage and computation. Different sparse matrix formats are proposed which lead to huge memory and computation savings. Similarly, solving large sparse linear systems becomes increasingly important as a kernel task for such scientific applications. Furthermore, recent years witnessed huge and complex development in modern microprocessor architecture and hardware in general. Besides, the parallel computing methods and languages has shown a kind maturation in solving real-world problems especially, the development of Message Passing Interface (MPI). Consequently, many algorithms and software packages have emerged to exploit the new developments in hardware and software alike. For instance, the development in the hierarchy of memory and computation nodes leads to developing new blocking algorithms which accommodate the small cache memory of modern architecture and increase the floating-point performance. In general, there are two broad categories for solving linear systems mathematically: direct and iterative methods. Direct methods can give high accurate results (10−30) and are more suitable for small problems (current direct methods can solve up to a couple of millions of equations) because of the memory consumption they require (for example, they can not solve large sparse 3D problems which may generate hundreds of millions of unknowns). Besides, they have limited parallel scalability. Preconditioned iterative methods, on the other hand, are more robust, require less memory and easier to parallelize. However, they are problem dependent and can converge faster with good preconditioning methods. These methods are the methods of choice when an approximate solution of the problem is sought. Our focus in this thesis is the parallel software packages used for solving large sparse linear systems. We investigated the various methods and techniques for solving sparse linear systems and concentrate on the open source hybrid approaches as they are more flexible and well-suited the hierarchal structure of modern computers. The word hybrid has different meanings. Hybrid in programming means combining OpenMP and MPI so they work for shared and distributed memory. Hybrid in hardware means working on CPU and GPU. Hybrid in algorithms means combining direct and iterative methods. So, our focus is on the third meaning; combining direct and iterative algorithms in order to get more efficient methods for solving sparse matrices. Therefore, throughout this dissertation, when we mention the word hybrid, we mean direct/ iterative methods. Hybrid solvers are the latest research in developing robust and scalable methods for solving sparse linear systems. These methods combine direct and iterative approaches in certain ways, mostly using Schur complement framework, with the aim of getting the desired features of both direct and iterative methods especially the speed and low memory consumption of the iterative methods and the robustness of the direct methods. Most sparse hybrid solvers use the so called 'Schur complement framework' to combine direct and iterative methods. In this framework, the original matrix is divided into 2×2 block matrices. This approach is also known as sub-structuring domain decomposition method. Graph theory algorithms are responsible for ordering the global matrix and getting such block structure. The first block is a large block diagonal square matrix. Each diagonal block, called internal subdomain, is factorized using direct methods. The second and third block are the interfaces. If the matrix is symmetric, these interface blocks are transpose of each other. The fourth block is a square matrix called Schur complement matrix. This matrix has many desired features well-suited for iterative methods. It has smaller size than the original matrix and it is better conditioned than the original matrix. If the original matrix is symmetric positive definite, this Schur matrix will inherit this property and thus Conjugate Gradient can be used. Although Schur matrix is better conditioned than the original matrix, preconditioning the matrix before applying iterative method is necessary for faster convergence. The factorized internal subdomains are used to get an approximation of the Schur complement matrix and used as a preconditioner. Solving large sparse linear systems can take days even with algorithmic hybrid approaches if performed in sequential. Schur complement framework is more appealing for parallel programming. With increasing development of hardware and supercomputers, these systems can be solved efficiently within few seconds. However, existing algorithms should be modified to accommodate the parallel environment constrains such as scalability and load balancing. PDSLin and Maphys are the best existing public domain Schur-complement based hybrid solvers. They are based on different preconditioning methods which is a crucial ingredient in any iterative solver. PDSLin uses an approximation of the Schur complement as a precontitioner which gives a global view of the domain problem. Maphys uses an approximation of the local assembled Schur matrix which makes the solver more scalable. In our experiments, we thoroughly examined these solvers, test them on different matrix types and compare their results with the state-of-art Superludist direct solver. We also investigated the effect of tuning preconditioning input parameters on PDSLin and Maphys with increasing number of processors. Developed at Lawrence Berkeley National Laboratory (LBNL) by two distinguishing researchers in parallel linear algebra Ichitaro Yamazaki and X. Sherry Li; PDSLin solver is very robust and scales very well with increasing number of processors. However, it is very sensitive to the input parameters especially sparsifying tolerances which is not good. PDSLin is a powerful solver but has a lot of bugs and still needs a lot of work. Our results show that Maphys solver is more stable with the input values than PDSLin and gives better results. PDSLin results are unpredictable and sometimes fails with the slightest change of the input values. Maphys performance is better than both PDSLin and Superlu-dist in terms of time consumption and memory. Besides, the two-level parallelism of PDSLin is more robust than multithreading of Maphys. The serial partitioning time of Maphys is significant in many cases of our experiments and thus it is better to change into a parallel graph partitioner in Maphys than using a sequential partitioner. Sometimes the partitioning time is larger than summation of the other solution steps of Maphys and this is clearly shown in Audik and Freescale cases. Maphys solver also scales very well with increasing number of processors. Our conclusion is that sparse hybrid solvers are more flexible because they have different components and each component can be substituted to accommodate the problem at hand. The developers of the solvers we considered have already aware of this feature and this is clearly seen through the different methods they integrated within their solvers. For example, PDSLin uses either MUMPS or Superlu-dist as a direct method which are different approches of factorizing matrices. Similarly, Maphys uses either MUMPS or PASTIX which also are also different. Using two level parallelism can make hybrid solvers work efficiently and scalable up to thousand number of processors. In this level, Processors are distributed into levels and work concurrently and independently. This method alleviates the problem of increasing Schur complement size. However, load balancing is a challenging problem in this method. Hybrid solvers consume much less amount of memory than either pure direct or iterative methods.

Rupture status investigation of patient specific cerebral aneurysms by analysing hemodynamic factors using computational fluid dynamics

Cerebral aneurysms are rather common considering the worldwide scale of population and associated with high morbidity and mortality rate. In order to prevent disability problems and deaths caused by cerebral aneurysms, the researchers from both medical side and engineering side have been performing intensive studies. Although the intensive researches, cerebral aneurysms, particularly hemodynamic effects on cerebral aneurysms are not quite well understood. Hence, as long as the researches proceed, the studies in terms of aneurysm status might enlighten the mystery of hemodynamic effects on the cerebral aneurysms. Essentially, the aneurysms are pathologic and abnormal structures of the blood vessel walls. Cerebral aneurysms arise from the weakness of the cerebral artery caused by various factors such as genetics and hypertension. These structures are abnormal dilations of the arterial wall that mostly localized in the Circle of Willis (CoW). There are three phases for the cerebral aneurysms: formation, growth and eventually rupture. The rupture of the cerebral aneurysm might lead to serious disability problems for the patient or even worse, might be end up with the death of the patient. When the rupture is occured within the cerebral aneurysm, it might lead to the bleeding into the subarachnoid space in the brain. This phenomenon is called subarachnoid hemorrhage (SAH) and SAH is occured by cerebral aneurysms with a remarkably rate of 85%. As a consequence, it is significantly crucial to investigate rupture status of the cerebral aneurysms in order to predict the rupture risk. For a long time, over the centuries, circulatory system had been examined in behalf of discovering the organisms. Blood vessel remodeling with the flow conditions had been studied a long time ago in 1800s by Virchow. Thenceforward, the blood vessels and blood flow studies have been extensively performed in order to examine circulatory system. Before the computational-based investigations in the sense of the cerebral aneurysms and blood flow in arteries, animal-based experiments had been performed considerably to explore this secret world of the blood flow complexity in circulatory and cardiovascular system. The development of technology gives computer-based studies an opportunity in order to examine blood flow simulations that is unfeasible to perform by means of in-vivo methods. Particularly, with the increasing techniques and technologies with regard to imaging, it has become possible to perform computational fluid dynamics (CFD) within patient-specific cerebral aneurysms instead of performing simulations within the artificial straight pipe geometries that are not realistic and reliable. It has been demonstrated that the examination based on CFD and hemodynamic factors play a significant role in order to investigate cerebral aneurysm steps which are initiation, growth and rupture, respectively. However, there are still contradictory studies with regards to the rupture risk examinations of the cerebral aneurysms under hemodynamic factors and these factors are not completely understood. For this purpose, within this study, the rupture status of the patient-specific cerebral aneurysms have been examined with regards to hemodynamic factors by means of CFD. The CFD simulations have been performed by means of an open source CFD software based on C++ which is OpenFOAM (Open-source Field Operation And Manipulation). CFD techniques have been used extensively by researchers and become inspiring methods in terms of analyzing the effects of the hemodynamic factors on the image-based patient-specific cerebral aneurysms. However, the simulation results might be misleading if the grid resolution is not properly fit in with the abnormal and complex aneurysm geometry. In order to overcome this issue, there is a need for estimating the discretization errors in CFD studies. The error analysis studies have been performed extensively in CFD researches for decades, therefore, also within this thesis, grid convergence index (GCI) method based on generalized Richardson Extrapolation has been performed in order to estimate the discretization errors. Due to its non-Newtonian shear-thinning viscoelastic nature and wave-like Womersley velocity profile, mathematical modeling of blood flow is a challenging phenomenon, more particularly in complex and abnormal patient-specific vessels such as cerebral aneurysms. Moreover, the aneurysm sac region is an abnormal area and within this area blood flow tends to exhibit from transient to turbulence nature with the increasing numbers of Reynolds. Therefore, within this study, under the Navier-Stokes equations, the blood has been modeled as unsteady, incompressible, pulsatile flow with its non-Newtonian shear-thinning characteristic by taking the advantage of Carreau-Yasuda viscosity model. Regarding to the turbulence nature within the aneurysm sac, it has been examined turbulence effects by means of dynamic k-equation for large eddy simulations (LES). Regarding to the patient-specific cerebral aneurysm geometries, due to the lack of the vascular wall information in the sense of thickness and elasticity in the Aneurisk dataset repository, the vascular walls have been modeled as rigid with no-slip boundary conditions. All the simulations have been performed with the pisoFoam solver based on PISO (Pressure-Implicit with Splitting of Operators) algorithm under finite volume method (FVM) by using OpenFOAM. The original patient-specific cerebral aneurysm data have been clipped in order to examine the region of interests, added flow extensions in order to have proper inflow and outflow boundaries by using the Vascular Modeling Toolkit (VMTK), an open source software. In order to perform CFD simulations, triangular surface meshes and tetrahedral volume meshes have been generated by using ICEM CFD 19.2 (ANSYS, Inc., Canonsburg, PA, USA). The simulation results obtained have been visualized in terms of hemodynamic factors such as WSS, oscillatory shear index (OSI), time-averaged WSS (TAWSS), spatial WSS gradient (SWSSG) and time-averaged SWSSG (TASWSSG) by using ParaView, an open source visualization software. This thesis has been written by using LATEX. Within this study, the rupture status of one ruptured which belongs to a female patient aged 26 and one unruptured which belongs to a female patient aged 48, patient-specific cerebral aneurysm data from the Aneurisk dataset repository have been investigated in terms of hemodynamic factors by using CFD in order to observe the similarities and differences of rupture status with non-Newtonian shear-thinning characteristic of blood flow by implementing Carreau-Yasuda viscosity model with the pulsatile nature of blood flow. Moreover, it has been investigated turbulent flow nature of blood with dynamic k-equation for LES turbulence model in order to observe the non-Newtonian characteristic with turbulence effects, particularly in the aneurysm sac region. Within both ruptured and unruptured cerebral aneurysm data, the streamlines exhibit smoothly in the inlet area and tend to exhibit transient behavior within the curvature regions. The streamlines behave chaotic and exhibit turbulent nature when the flow arrives in the aneurysm sac area. The simulation results demonstrated that within the patient specific cerebral aneurysm data, particularly in the aneurysm sac, with the increasing Reynolds numbers especially at the peak systole, the mild turbulence effects have been observed. The WSS vectors exhibit different directions under the turbulence effects with the turbulence blood flow model, and as a consequence, OSI values increase. From the simulations results, considering the WSS values for both non-Newtonian Carreau-Yasuda (CY) and non-Newtonian CY with LES turbulence models, lower WSS has been observed for aneurysm sac region than parent vessel within ruptured cerebral aneurysm R − ICA while higher WSS has been observed for aneurysm sac region than parent vessel within unruptured cerebral aneurysm U − ICA. These results have similarities with other studies in the literature (e.g. Shojima et al.). In opposition to the literature, within this study, OSI values have been observed higher for the unruptured cerebral aneurysm U − ICA than the ruptured cerebral aneurysm R − ICA. In a major of the studies, high OSI values are associated with the ruptured cerebral aneurysms. Moreover, high OSI values are associated with endothelial cell dysfunctions and vascular remodeling of the cerebral arteries. As a consequence, since unruptured cerebral aneurysm U − ICA has high OSI values, it could be interpreted that there might be a high rupture risk within U − ICA geometry. However, in order to examine rupture status within cerebral aneurysms, there is a strong need for further series of analysis by researchers around the world. Moreover, since low WSS and high SWSSG are associated with disturbed flow, it might be interpreted that, ruptured cerebral aneurysm R − ICA has more disturbed flow regions than unruptured cerebral aneurysm U − ICA.

İkinci bölümde sonlu fark yöntemlerinden açık (explicit) yöntem, kapalı (implicit) yöntem ve Crank-Nicolson yöntemi kısaca anlatılmaktadır (Willmott, Howison and Dewynne, 1995). Uygulamada Crank-Nicolson yöntemi kullanıldı. Farklı koşullar altında alım (call) ve satım (put) opsiyonları sözleşmesi fiyatları Crank-Nicolson yöntemi ile elde edilerek Black-Scholes formülüne karşı gelen fiyatlar ile karşılaştırıldı. A novel multivariate stochastic volatility model and estimation with GPU computing

In this study, a novel multivariate stochastic volatility model is proposed for modeling the asset returns in financial markets. The proposed model can accommodate most of the common stylized facts such as the correlations between asset returns, leverage effect, cross-leverage effect and volatility spillovers and furthermore it allows replacing the static versions of the mentioned stylized facts with their time-varying (dynamic) counterparts completely or partially. Estimation algorithms based on the Markov Chain Monte Carlo (MCMC) methods in a Bayesian setting are also developed for the proposed model. Besides the MCMC based estimation algorithms, Sparse Grid Integration (SGI) based estimation algorithms which have not been previously applied to stochastic volatility estimation problems are also developed and evaluated in the study. Computational contributions of graphics processing units (GPUs) for estimation are assessed by developing parallel algorithms and implementing their programs on GPUs. Applications on simulated and empirical data show that the proposed model perform well in capturing the stylized facts and patterns of volatility in both static and dynamic settings. Numerical studies comparing the MCMC based estimation algorithms and the SGI based estimation algorithms show that the estimation algorithms based on the proposed approach (SGI) perform as well as the MCMC based algorithms and in certain conditions surpass the MCMC methods in terms of both accuracy and computational performance. In the simulation studies significant improvements in execution times are achieved with the implemented parallel algorithms on GPUs and the contribution of GPUs in practical applications of stochastic volatility estimation are illustrated.

Discovery of new dual cation ammine borohydrides: A computational screening study

Hydrogen is one of the promising alternatives for the replacement of fossil-fuels. One of the major bottlenecks preventing its widespread commercialization for on-board applications is to find the most suitable storage medium. Metal borohydrides are one of the classes of solid materials studied intensively to store hydrogen due to their high theoretical hydrogen capacities. However, their high thermodynamic stability is one of the major problems limiting their widespread usage. The requirement of high decomposition temperature can be lowered by the inclusion of ammonia. The resulting new complex containing both borohydrides and ammines is called as Ammine Metal Borohydrides (AMBs). However, some of the AMBs have insuppressible release of ammonia during the dehydrogenation. This can be solved by the inclusion of a second metal atom into AMBs leading to dual-cation AMBs with a general formula of M1M2(BH4)x(NH3)y, x=3-5 and y=2-6. Until now, there are only a few synthesized dual cation AMBs reported in the literature. Therefore, by conducting a computational screening study we aim to find new AMBs with desired properties. In this respect, M1 was selected as an alkali metal (Li, Na or K) and M2 was assumed to be one of the following species: Mg, Ca, Ni, Mn, Sr, Zn, Al, Y, Sc, Ti, Zr and Co. The ideal case in a screening study is to use known crystal structures of the studied system. However, this is not an easy task and in general our target is to design new materials which are not seen on the literature. Therefore, employment of template structures is a well accepted strategy in such screening studies. A template structure refers that it is a prototype structure designed using the properties one of the system among the scope of the study. This template structure can be used for the other systems by just doing the proper replacements. For example, if a template structure generated for a system including Mg atom and the same structure can be invoked for a system including Zn by replacing Mg with Zn. Similar to the general situation depicted above, there is very limited information about the crystal structures of AMBs in the literature. Therefore, we found first template structures using a crystal structure prediction algorithm called as CASPESA. Subsequently, these structures were further relaxed at the DFT level. AMBs were evaluated with the help of some alloying and decomposition reactions. The results obtained so far indicate that many new AMBs were quite promising. This work is a good example showing how supercomputers can be utilized to design new materials. In this case, the target is an energy material, however, the scope of design can easily be broadened e.g. to batteries or gas sensing materials. All these computational efforts allow a fast, economic and less expensive (in terms of time compared to experiment) way of strategy in both chemical and physical sciences.

PyCASPESA: A new method for crystal structure prediction

Predicting crystal structure of a material is one of the most important problems in computational material sciences. There are several computational methods that developed for solving crystal structure prediction (CSP) problems. In all methods that developed for this purpose, firstly CSP problem is turned into a global optimization problem and than this problem is solved by using different methodologies. CrystAl Structure PrEdiction via Simulated Annealing (CASPESA) is one of these methods and the method uses simulated annealing (SA) algorithm for solving the global optimization problem. Within the scope of this thesis, it is intended to improve CASPESA by merging simulated annealing algorithm and density functional theory (DFT) calculations. The new program which is named as PyCASPESA is written from the scratch and it is written in Python programming language. DFT calculations in this new program were performed by using GPAW under ASE and Quantum Espresso. The program was improved in many aspects. The space search algorithm of the program was refined, therefore it achieves higher success by making fewer trials in less time. PyCASPESA is more user-friendly in the matter of input file preparation. Unlike CASPESA, the new implementation can work with the systems that has no unit cell. In addition to these, PyCASPESA is better at maximizing the shrinkage of the unit cell in volume. After these improvements, the program performs more robust CSP. PyCASPESA is applied for determining the crystal structures of magnesium borohydride (Mg(BH4)2) which is a promising hydrogen store material. Mg(BH4)2 is selected as the test case, because it has experimental data that gives us the opportunity to verify the program whether is working properly or not. The known tetragonal structure of Mg(BH ) with the symmetry group I4m2, No. 119 is the true ground-state 4 2structure. The program successfully yielded the structure with the symmetry group I4m2. In this structure, each magnesium atom was surrounded by four BH4 groups. As a result of this study, crystal structures for Mg(BH4 )2 with the symmetry group F222 (No. 22), I41 22 (No. 98), Ima2 (No. 46), Fdd2 (No. 43), Ama2 (No. 40), I21 2121 (No. 24), Cc (No. 9), P1m1 (No. 6) and C2 (No. 5) is found. In addition to these structures that reported in the literature before this study, the program is also found the new structures that did not reported in the literature with the symmetry group P4n2 (No. 118), P42m (No. 111) and Cm (No. 8).

Quasi-Newton and artificial compressibility based partitioned algorithms for strongly coupled fluid structure interactions

In this thesis, fluid-structure interactions (FSI), a multi-physics application, was investigated in detail. The reasons why FSI applications were developed, what those applications are, and different approaches that had been used on those FSI problems were explained and discussed. The two coupling approaches in FSI, which are monolithic coupling and partitioned coupling, were explained briefly. Then, so called "black-box" partitioned FSI coupling schemes were investigated. Two algorithms based on black-box partitioned FSI coupling scheme, Aitken's dynamic relaxation and the state of the art IQN-LS methods were explained in detail and their performances were compared by a FSI benchmark case. The superior performance of IQN-LS method over Aitken's dynamic relaxation was confirmed. Nevertheless, one of the major problem of partitioned coupling methods, which was described as the "incompressibility dilemma" for fully-enclosed, incompressible problems, was explored and a potential solution to it were discussed. Lastly, FSI in hemodynamics and blood flow simulations were introduced. The reasons why FSI techniques are required in order to simulate the blood flow through artery simulations in hemodynamics were explained briefly. Finally, IQN-LS, based solver was used in order to simulate 3D blood flow through large artery. The simulation was composed of incompressible, Newtonian, laminar flow solver with pulsatile velocity profile and linear elastic structural solver. All setup parameters and the results of the simulation were discussed in detail. The suitability of IQN-LS algorithm for further hemodynamics FSI applications were discussed.

Two-phase blood flow modelling for deep vein thrombosis

One of the most critical region in vessels is where parietal valves are present due to clot and thrombus formation which causes many cardiovascular diseases such as Deep Vein Thrombosis (DVT). In that sense, the most critical blood component is RBCs in vascular system. Unhealty subjects show that RBCs aggregates and becomes gluey increasing its resistance to flow, dynamic viscosity. This incident may lead blood to form clot and thrombus. Therefore, two-phase non-Newtonian flow model is needed in order to simulate the hemodynamics and to observe the aggregation behaviour of RBCs. This study is contributes to literature of Computational Fluid Dynamics (CFD) methods to model blood flow in vascular system by examining two-phase flow for DVT. The aim of this study is to investigate blood flow more realisticly in deep veins by conducting CFD simulations using OpenFOAM, open source CFD software. A realistic model of blood is correlated after experimental data by implementing a non-Newtonian Carreau-Yasuda viscosity model with the model parameters proposed by Jung et al. Although this model is proposed for three-phase flow, it can be also applied for two-phase model of Red Blood Cells (RBCs), which is the main cause to the non-Newtonian behaviour of blood, and plasma as the continous phase in which RBCs are suspended. This model is implemented in OpenFOAM, open source CFD software, to simulate blood flow. At first, the validation of our numerical model is performed in comparison with experimental data. After the validation of our numerical model with experimental data, same model is implemented in three deep vein geometries with venous valves parietal such as deceased cusps, wide open valve and valve with small opening. RBCs aggregation, velocity profiles and pressure contours are investigated in these geometries, representation of deep veins with parietal valves. With the two-phase blood flow modelling, RBCs aggregation becomes traceable in the flow. Therefore, the volume fraction of RBCs in cells over hematocrit (H\= 0.45) are shown in contours to observe critical regions for DVT models. Additionally, Spatial Wall Shear Stress (SWSSG) Gradient index value is studied in all the simulations of DVT cases. This study investigates the proper WSS based index representation for spatial WSS derivations around the critical regions such as near parietal valve.

Finite element solution for 2-D and 3-D acoustic scattering problem

In this work acoustic scattering problem related to radially inhomogeneous spheres is investigated. For solution of this problem, Finite Element Method(FEM) is employed with using high order finite elements. For that purpose, the problem is first translated into the weak formulation and then formulated via Galerkin Finite Element Method. Subsequently Finite Element discritizaiton of the problem is derived. Adaptive Mesh Refinement(AMR) is employed as for the mesh refinement method and also a performance analysis of AMR versus static mesh refinement is done on JURECA supercomputer. In this regard, a code is developed based on deal.II library by enhancing one of the example programs in the library. The code is developed in a dimension independent manner so that we can solve the problem for both two-dimensional (2-D) cylindrical and three-dimensional (3-D) spherical objects. As for 1-D problem, perhaps one can have results by running the code with setting the dimension parameter dim = 1. But we should keep in mind that Finite Element discretization of the 1-D problem is not very convenient and meaningful due to the elements obtained by splitting a line into pieces. Following the development of the code, the Method of Manufactured Solutions(MMS) is employed in order to validate the code by using a qualitative verification method. As a result of the verification, the output function obtained by running the code is compared with the graph of the continuous function that is used for the verification. The results are visualized using the visualization tool called Vislt. It is observed that the output image of the code shows a very good agreement with the graph of the continuous function. Furthermore in the case of the constant density function, for one layered problem, the numerical solution is compared to the analytical solution. It is observed that the result of the numerical solution perfectly matches with the analytical solution of the problem. Derivation of the analytical solution is peresented in Apentix-A and the graph that illustrates both the numerical and the analytical solution results are present in Chapter-4. Simulations show that the employed method gives satisfactory resolution and also provides benefit in terms of the computation time due to the mesh refinement method used. Speedup analysis is done and it is shown that the code scales up to hundreds of processors on JURECA. The wall time of the static mesh refinement and AMR is introduced and the performance advantages of AMR has been demonstrated. Moreover, results that are obtained under varying configurations of the acoustic parameters are presented. For two layered medium, density of the coated sphere and the coating medium are assumed as a function of radial distance and a constant respectively. Whereas for one layered domain, both density and the wave number function takes continuous and constant values under different configurations. For both one and two layered domain, zero Dirichlet boundary conditions is enforced on the outer surface so that no outgoing wave is present in the simulations thus Perfectly Matching Layer(PML) is not needed to be applied. Consequently, it is shown that the appropriate choice of the functions that determine the acoustic profile of the cylindrical/spherical object are of significant importance in the simulations.

Nucleophilic substitution of alcohols has a strategic importance in organic chemistry due to their wide usage in pharmaceutical industry. Despite the importance of these reactions, the traditional reagents used in the experimental studies suffer several problems including poor reactivity, hazardous by-product formation, narrow scope product formation. In 2009, as a powerful alternative to the established methods, Lambert et al. whom provides a support from a pharmaceutical industry, developed a new method for the nucleophilic substitution of alcohols. The new method based on the formation of cyclopropenium cation in situ and the activation of alcohol containing substrates through the usage of this reagent. They have demonstrated the effectiveness of this new methodology in a number of dehydration reactions including, chlorodehydration, diolcyclodehydration and Beckmann Rearrangement reactions. Cyclopropenones were first prepared by Breslow and Volpin in 1959 which are stable precursor to cyclopropenium ions. These compounds have a number of useful qualities for applications in catalysis, which include the ability to be polarizable due to aromatic resonance form and to tune their physical and electronic properties. Despite being widespread usage, the mechanisms that they involved are not clarified yet. In this project, comprehensive density functional theory calculations were carried out to explain the experimentally proposed reaction mechanisms for chlorodehydration and Beckmann rearrangement reactions. The geometrical structures of all stationary points in the energy profile were optimized by employing the M062X functional and the 6-31+G(d,p) basis. In addition, benchmark studies were done with different functionals, methods and basis sets to validate the methodology used in the study. The results pointed out that temperature factor takes an important role in determination of Beckmann rearrangement reaction mechanisms. Further, the alterations in the oxime and cyclopropene ring substitutents have an impact on the efficiency of the reaction. In conclusion, in chlorodehydration reactions, preferred mechanism depends on the substituents on the phenyl ring of the cyclopropenone and the results enabled us to explain the product distribution in that reactions.
